Apparently you need a modal window.
These Windows when you create a block access to all other Windows until you need to close, which consequently eliminates the problem of duplicates.

In General, Yes, but make sure you have links to working copies Stage's. Ie or by adding them when creating Windows or getting violently:
Stage stage = (Stage) someElementOfTheWindow.getScene().getWindow();
