How to transfer purchased apps from iPhone to iTunes

Bought apps from iPhone through Apple's app store, now when I try to sync them iTunes says that it will overwrite all apps on the phone, and leave only those that are on the computer, as to do so would be iTunes took applications from iPhone when syncing and not from your collection?
