The fact that they are not shown in the panel, does not mean that it is not applied to the Database.
Try to set some parameter (for example: max_connections) after you set (this is important) connect to the database and execute the following query:

show variables like 'max_connections';

Whether utanovleny value ? If Yes, then the parameter is applied and it works.
